Another weird Logic quirk

The experience I will describe seems very odd to me, but perhaps you guys have an explanation. I'm working on a Logic project, and it had crashed at one point (not sure why). So I continued to work with the recovered 'crashed' version, and all went well through several more rounds of tweaking the mix. Nearing the end, I decided to clean up the project file, so I deleted (trashed) version that existed prior to the 'crashed' current version, and I renamed the 'crashed' version (simply removed 'crashed', since I didn't want to be reminded about that instability). However, when I proceeded to bounce the project, there were several strange timing glitches where certain small regions were sounding out of position. A close examination of all regions on all tracks did not reveal any alteration in waveforms or the location of regions, and by all appearances, it should have played properly. Fortunately, I had a version saved on Time Machine from the night before, and I used that to restore the entire project folder. This version sounded fine. Just for experimentation, I simply changed the name of the 'crashed 'version again (just removed 'crashed'), and once again the same region timing glitches were introduced (just from changing the Logic project file name....yikes!). So I went back to the Time Machine backup and restored the entire folder again, but this time I'm not changing the project name. FYI, I'm using a lot of external loops in the project, but all assets and external audio files are copied to the project folder. This is a strange one in my book. Any insights?
