There is no difference. Rules is another word for Smart Mailboxes.
Rules only apply to POP accounts.
Rules can take actions (like move a message or mark it as read), but Smart Mailboxes only group messages that fit the same criteria.
Rules only apply to IMAP accounts.

If you want to search for mail inside a specific Mailbox, what do you need to do?
If the Mailbox is not in the Favourites Bar, first select it in the sidebar, then start your search from the Search field in the Toolbar.
If the Mailbox is not in the Favourites Bar, first add it to the Favorites Bar and then start your search from the Search field in the Toolbar.
You cannot search specific Mailboxes; Mail will always search All Mailboxes.
